Which would be a better bow upgrade for pvp?
For my halfmoon, should I use a poisoners prefix or a sundering prefix?

Sundering.
I would put a Poisoners on your longbow for the initial shot's poison duration to be longer and then use a half-moon with sundering because it is quicker and, therefore, better utilizes the sundering upgrade. |

I don't understand why sundering is so popular. It basically gives you armor penetration bonus of 1%. Zealous seems like a much better bowstring for pvp.

Does using a zealous string end up gaining more energy than the extra pip of regen in the long run?

Of course.
A pip of regen is 1/3 regen a second. As long as you hit at least once every 3 seconds you're gaining energy. Zealous really isn't one of my faves though. Vampiric all the way. |

I'd use that special 1/4 vampiric you have stored, or just go ele upgrade with conjure element, if you're ele secondary. And I hope you don't plan to snipe with that halfmoon.
